纳豆菌通常为（0.7-0.8）um×(2.0-3.0)um,革兰氏阳性。生长在葡萄糖琼脂的细胞原生质染色均匀。芽孢椭圆形或柱状，中生或偏中生，即使孢囊膨大，也不显著，有鞭毛，能运动。生长温度最高为45-55℃，最低为5-20℃。孢子耐热性强。
纳豆芽孢杆菌（Bacillus natto）是从日本传统食品纳豆中分别出来的芽孢杆菌，其原始菌株与枯草芽孢杆菌雷同，是枯草芽孢杆菌的一个亚种，属于好氧菌。
