上古生界，约4.05-2.3亿年前。包括泥盆系、石炭系、二叠系，是新疆分布最广的地层。泥盆系三分，下统东西准噶尔山及其北以碎屑岩和火山碎屑岩为主；南天山及其南为碎屑岩、碳酸盐岩。中统东西准噶尔山及其北岩性与下统相似，南天山以碳酸盐岩为主。上统以陆相地层为主，东西准噶尔山及其北仍有火山活动。石炭系：新疆出露最广最多。二叠系主要出露在大小盆地的边缘。
