Proposals for the "Eco Park" at Charlton Lane, Shepperton, were backed by Surrey County Council earlier.
The Wilton Eco Park Project wants to build 450 eco-homes on the former Erskine Barracks site near Wilton.
Spelthorne Borough Council said it had concerns about pollution and safety issues at the Eco Park in Shepperton.
The agency, which granted a permit in October, has said the Eco Park will not cause significant harm to human health or the environment.
Spelthorne Borough Council, which had opposed the plan, said the environmental permit cleared the way for Sita to build and operate the Eco Park in Shepperton.
The agency said it held two consultations and made a number of changes as a result of people's responses before issuing the final permit for the Eco Park.
Spelthorne council objected to the Eco Park from the outset, believing it was "fundamentally wrong" to put a waste plant so close to many hundreds of people's homes.
"The Eco Park will help us to treat food and household waste in a more cost effective and environmentally friendly way, while generating green electricity from rubbish that can't be recycled, " he said.
Dyfi Eco-Park is home to businesses involved in renewable energy projects.

Guests can chose to stay in the home of a local woman or in an eco-cabin on the fringes of the park.
Eco enthusiasts can get their Jacques Cousteau on at Las Baulas National Marine Park, an underwater showcase of marine life with warm water, high visibility and gentle currents.
First year pupil Rebecca Park, 12, who is a member of the St Mungo's eco-committee, said the campaign was raising awareness among her peers.
