又足印法（footprinting）是一种用来测定DNA-蛋白质专一性结合的方法。用于检测与特定蛋白质结合 的DNA序列的部位,可展示蛋白质因子同特定DNA片段之间的结合区域。其原理为：DNA和蛋白质结合以后便不会被DNAase分解，在测序时便出现空白区(即蛋白质结合区)，从而了解与蛋白质结合部位的核苷酸对数目。在用酶移出与蛋白质结合的DNA后，又可测出被结合处DNA的序列。
结论：进化足迹法可以有效地降低转录因子结合部位预测结果中的假阳性率。
